AISIN - I hate You

Well, I replaced the AISIN gearbox in my Thesis 1 year ago to a low milage one.
The new one after 20000km run has a problem again.
Shift from 2 to 3 is hard, and during break and acceleration, and start from stop is also hard.
And (burn) oil smell to passenger compartment when sun roof open.

Any recomendation? I plan to disassembly and clean the valve body.
I think valve body is dirty or unadjusted or something.

Any information would be nice. I'm going crazy

What exactly do you mean with "hard" shift?
Is there an RPM surge between 2nd and 3rd gear during which the power flow appears to be disconnected? Can you provoke this behaviour by lifting the accelerator a little in order to shift at lower speed? And is this phenomenon coupled with a jerk during 3-2 downshift when the accelerator is pressed around 40 km/h?
I used to have this phenomenon until last year when it disappeared after a service at Lancia. I have no idea what exactly they did, but as the car was serviced only for a couple of hours, which would not permit any mechanical works on the gearbox, I assume that they had either done a reset of the ECU of the gearbox, or that there is a software update.
