Does anyone know how the series 2 ecu would cope with a series 3 engine fitted to it (smaller valves) i'm almost sure it will run but i'm worried about emissions (we have emissions testing in Portugal) I'm referring to the 16v turbo units btw :p

I have known this to be done before, with the VIS manifold removed, an S3 engine in an S2 shell with S2 ECU.
It caused no problems for UK emissions testing, but it was 9 yrs ago and standards may have changed.
The S3 engine mated to an S2 inlet manifold and ECU seemed to be very torquey and satisfying to drive.
